If you aren't sure, close up all the folders and start the game. It should be exactly the same as the last time the game was started up. One way to tell for certain if what appears to be your current user game folder is being read from is to right-click on the file contained in there called DeviceConfig.log (it might show up as just DeviceConfig but it's the same file) and under Properties examine the Modification Date/Time. A common place for these unwanted game folders to hide would be under OneDrive if on Win 10, but they can be elsewhere. What you are describing is what can happen when the game spawns a new TS3 user game folder elsewhere on your system, other than in the Windows user Documents section where it belongs, and the game ends up reading from this new unwanted game folder rather than the one you are adding mods to or taking them away from.
